Logically while writing a letter we never say that we are writing you this letter so I think it will be "having received your letter this morning we are wishing to thank you for the same" if I am wrong please suggest me.

Answer is option D, having received your letter may be for a single individual or a group so we / I am / are writing for the same is also correct.
