"having receiving" is a present tense and they are saying that "we are writing" this is also present tense then how can it possible? can anyone explain?

Exactly correct according to the grammar, this must be like:
Having received your letter this morning, we wrote to thank you for the same.
Having received your letter this morning, we wrote to thank you for the same.
