If something is movable then we use into and if it's static then we use into.
eg: A boy fallen into the well. (moveable i.e boy is in motion).
Lions live in jungle. (static).

IN is used to indicate a location where someone is already situated. Eg. He is in the house.
INTO is used to indicate movement towards a location Eg. He went into the house.

Idiom is 'In the dead of night' not 'at the..'.
Break into is correct as it required direct object which is 'The house' and 'Break in' is used by itself.

The sentence should be - The thief broke into the house in the dead of night.

"Dead of Night" is an idiom so it can't be "Dead of the Night" as an idiom is a predefined phrase.

In is used for static state, and into is used for dynamic or temporary moving state.
