If something is for permanent it is static.
ex: Lions live in the jungle

If something is for temporary it is dynamic in nature
ex: A boy fell into the well.

IN is used to indicate a location where someone is already situated. Eg. He is in the house.

INTO is used to indicate movement towards a location Eg. He went into the house.

Idiom is 'In the dead of night' not 'at the..'.

Break into is correct as it required direct object which is 'The house' and 'Break in' is used by itself.

In is used for static state, and into is used for dynamic or temporary moving state.
