There is no change in past perfect tense during changing direct to indirect speech so right answer should be.
Direct==My cousin said, "My room-mate had snored throughout the night. ".
Indir==My cousin told that his room-mate had snored through the night.

This would be the right option, as past tense does not changes in Speeches. It should be in the past tense itself.
