All tomatoes come under the category of fruits. Therefore the bigger circle indicates fruit and the inner circle indicates tomatoes and vegetable. It is a separate entity.

Vegetables and fruits are different from each other and tomato is a fruit. Therefore tomato comes in fruit and vegetable remain different.
