Yes you are said hundred is plural. But hundred rupee note is a single thing or single object, so that we cannot us 's' here.

For rupee hundred is plural so we can use rupees and as a note is denoting the object it is already in a singular. I think rupees is correct.

The word rupee should be singular because it functions as an adjective to describe the note.
