"each one of the boys" is plural number so that in this sentence use the have paid.

Here we talk about the number -"each one" which is singular. So it should be 'has'.

The words each every indicates singular and they take always a singular noun.

It can also be the other way: All the boys have paid the tuition fee.

Boys means plural so it has to be "Each one of the boys have paid the tuition fee".
