The sentence shows that it is just completed action which is related to rain, it is present perfect tense.

Crops want rain. So it uses (have as verb) ;
Have means like verb (not an action verb). So we must be use present perfect tenses rather than present perfect continuous tense.

It was happened recently before short time. So, the given sentence must be in present prefect tense.

Have is used for present situation & been is used for positive thing with ing.
