A smell a rat means :- something is not as it appeares to be.
For example:- the guy has been standing on the corner of my street for 3 hours. He is making me suspicious.

We can only smell a rat when it was dead. In the same manner, it gives a meaning of suspecting (searching) foul (dead) dealings.
